Started my car up this morning and you could tell somthing was wrong it sound like it was running on 3 cylinders, so I let it sit for 30 seconds and it went away and sounded fine. Pulled up code with my Cobb and it said misfire detected on start up first 1000 rotations and misfire on cylinder 2. Drove to work perfectly fine had no issues. So I changed my plugs that night and changed could 1 and 2 to see if it would changed the misfire on the cylinder. Next morning did the same thing and stayed on Cylinder 2. So I don’t believe it’s the coil pack or the spark plugs. Dose anyone have any idea what the problem could be?

Swap the coil packs and see if the misfire follows.

Switch the fuel injectors around. If that doesn't change it then it's not electrical or fuel and it only leaves mechanical.

ill having the same issue in the same cylinder. I think I’ll take it into ford next week and see if they can tell me the issue
