2nd doesn't want to go in. It either just grinds or crunches in.

I've been having this problem where when I try to shift into 2nd gear it grinds and won't go in. Or it will go in but it makes a sort of terrible crunch noise as it does. When I do manage to get it into 2nd by letting the rpm's drop insanely low, it will occasionally pop out. I have about 22000 miles. Any ideas on why this is happening? I don't abuse it but sometimes it just grinds soooo badly. Thanks for the help in advance. Also I have tried adjusting the shift linkage but it did not help. I'm thinking it could be a synco issue.

Bad synchro is my guess. Warranty it, they'll replace the tranny.

Could I confidently go in with a 2j racing cowl intake and a boomba BOV adapter? Or will I need to take those off? I already plan on uninstalling the Accessport

I would take any mods off. Those are pretty easy to remove.

I went from stage 3 to stock to have my transmission looked at. Better to be safe than sorry

Those mods are so easy to remove I'd just take em off. But the parts are in no way related to a transmission issue, other than them making you seem like a spirited driver/enthusiast. I'd take em off if it was me though.
