I know you need to have all the parts to run a tune right but still going to ask this. Would it not be worth it to run cobb stage 3 with intake, intercooler, downpipe, but stock exhaust. Cobb exhaust sounds awesome but is it worth it from a performance aspect over stock size exhaust.

I want to run stage 3 but don't want to hurt anything with just downpipe, no catback exhaust.

Yeah you'll be fine, downpipe is the most important thing, catback only adds a little more flow up top for a few more hp

It should have no problem at all. If you'd like to ease your mind a bit, you can always run 93oct on the stg3 91oct tune. Or just add 2gal on E85.

Should be fine, as others have said the exhaust doesn't make much of a performance difference.
