warranty and AP3 tunes

Has anyone ever had an issue with their car and have trouble getting it fixed under warranty due to having a tune? Please share your experience. Good or bad.

Just bad a motor mount replaced, nothing major. No issues though. The service advisor suggested a tune to wake the car up even... In the past I had a transmission and rear main seal replaced on my 2012 focus and it was SCT tuned.

Really it comes down to the dealership and them caring, knowing about it or even proving it caused the issue.
